Dump Armor Wars as it only helps your opponent take out Ms. Marv-Skrull. Deep shadows is a must as the only range over 6 you have is Ms. Marv's outwit. Infiltration would help you entire team (as they all have Phasing or Stealth...on the right map of course! And of course an O-day to protect you from IIF, which criples Ms. Marv.

Overconfidence might not be a bad choice. Since you have almost no perplex (down the dial on Ms. Skrullvel), limiting an opponent's perplex could be nasty, especially if they have a brilliant tactician on their team. Isolation works well here too, if you're going up against a defender/JSA/syndicate team, since you have no blades and/or defend on your team.

Another idea would be to downgrade your Fire to Rookie. She is only 17 points and works wonders on Spy teams. For one, she is a cheap taxi. Secondly her dial is decently long. But the best part is that you can push her to death and heal up your Bronze Tiger with Suicide Squad. That would give you another points to add in another figure.

One of Ms. Marvel's best friends on Spy teams is either Agent Brand or Ult. Nick Fury with Contingency Plan slapped on. Honestly, you cannot go wrong here. Possibly giving her either a 11 Range or a 13 attack. It really makes sure that her 4 damage sticks.

As for BFC's, I would run with Deep Shadows, Ordinary Day, and Exaustion. The first two have been talked about, but Exaustion is really nice for a Ms. Marvel based team. Her Indomitable makes it easier for you to get first attack and position, as your opponent will be a bit weary to push.

Lest we forget Roy Harper & Ult Hawkeye. Both are great cover fire for Ms. Skrull-Vell.

To be perfectly honest, I really don't like Disbanded as a BFC there. I can see where you were going with it, making your opponents lose their Batman Allies, Ultimates, etc. But you are not only losing your Skrull ability, you are losing your Shield and Arachnos, which could really come in handy with this team. Shield can boost Ms. Skrullvel's range to 9 and then use the Contingency Plan tokens for her attack. Brutal.

As for Arachnos, your opponent will want to get rid of Ghost Widow early so she cannot heal Skrullvel. If she can even take a click or two from them, then that is less work you have to do.

I agree with about the Disbanded. If played right then your Yellowjacket will take care of any unwanted TAs your opponent may be using.

A better option would be Power Dampening Field. Barring a Crit Hit this should make the opponent take two swings at Ghost Widow. It'll also help Skrull-Vell only take the single damage off the first attack.
