When I played Warhammer, I used ModelMaster water-based acrylics to paint my figs. Can I use the same for Clix repaints? If not, then what should I use? Do the figs need to be primed at all?

You can use the same. I use Apple Barrel and Folk Art for my repaints, which are the same I used for my Warhammer and other miniatures.
Priming is helpful, but IMHO isn't necessary for Clix.

I use the CItadel Colors, the actual paint made by Warhammer. It covers really well and doesn't have that glossy look - it's more vibrant and the customs blend in better with the actual Heroclix. They're cheap too. Around $3 per bottle of paint.
I also use regular craft acrylics (Apple Barrel, Folk Art or Ceramcoat). A 2 oz. bottle is about a dollar. Little more or less depending on the brand and where you buy it. A bottle last a very long time.

I don't usually prime WizKids figures, but their paint jobs are often fairly muddy... so I often brighten them up by drybrushing the figure with white before beginning an overall paint job.
