Let's say I perplex someone's defense 3 times for a value of +3. I then choose to perplex their defense two more times for a value of +0 (rule of three). If an opponent perplexes down that figure's defense twice (-2) would any of those extra defense perplexes (the effective +0's) come back into play and keep his defense at the +3 level?
Or would the extra perplexes after the +3 just fizzle and do nothing, leaving no effect to come back into play at a later moment?

While some like to argue against the current wording in the rules regarding the Rule of 3, modifiers are checked in total at the time that the modified value would be used.
For example (besides the one you gave), you could Perplex a transporter's AV up +5 and then when it uses the Move and Attack ability, the -2 from that ability would give it a +3 bonus over all.
And regarding those that would like to argue this stuff... this should be more clear in Blackest Night.
