For those many characters that have a specific stipulation that they cannot target themselves with Perplex; is their Perplex more-or-less permanently countered when Overconfidence is in play?

Or does, "A character with Perplex..." exclude characters that can use Perplex as part of a special power? That is to say, does "A character with Perplex" mean only a character who possesses Perplex?

You are correct. Overconfidence does not affect figures who can only use Perplex.
Overconfidence is not the most prevalent example.
POOR TEAMWORK
Characters can’t be carried. Characters that have Telekinesis can’t target friendly characters with Telekinesis.
Grodd, for example, has: "Weaponer’s Ring: Grodd can use Barrier, Ranged Combat Expert, Super Strength, and Telekinesis."

He could TK friendly figures with Poor Teamwork in play.

Maybe it's time to think of a rewrite of these ones. I don't think the intention behind these cards where to only affect the standard version of the power.

And the change to Crosswinds shows some willingness for BFCs to adjust to the changes in the game. Also, with Print and Play, this wouldn't be the worst thing to happen to the game.

I would usually agree, but if the card was changed to affect special powers, we would find ourselves in a paradox, where a character can use perplex and can target only opposing characters and can only target itself.

We already have similar situations in the game. (A character with Charge and Combat Reflexes for example.) If they changed it, it would be resolved like you initially suggested...the character couldn't use Perplex when the BFC was in play. It wouldn't be an issue and would close a loophole.

That may be, but it is far from the first loophole that REALLY REALLY needs closing.
