Johnny's T-Bolt has been stymied many a-time. Among things to remember is that it's only as good as the one commanding it. Give it stupid orders and watch the consequences. That's why Johnny Thunder was more of a great plot device than an overpowering character - he constantly made dumb requests of the 'Bolt.
Perhaps one of the greatest JLA/JSA teamup stories was when an evil version of Johny Thunder from Earth-1 got control of the T-Bolt. George Perez was doing some of the art chores at the time and it was a great 3 or 4 part story that explained how Black Canary got her Sonic Cry (preCrisis). Not only did it have the two teams for their annual team up but it included both the Injustice League and Injustice Society. IIRC DC put a lot of the JLA/JSA teamups into two trade paperbacks, just recently.

In more recent JSA history, the Ultra-Humanite took control of Johnny Thunder and used him to get control of the T-Bolt. Being a genius, he took over the world with it. It took a handful of JSA members and Icicle of the Injustice Society to stop him using their brain power rather than just super-powers. You can get it in the JSA Trade "Stealing Thunder", a good read. JSA is one of the best team books written at the moment. Geoff Johns (who also writes Flash and Teen Titans) is one of the favorite writers, and he works only for DC. In fact I've been reading more DC than Marvel due to the better writing overall. I hope Marvel can get it's act together again without resorting to "Ultimatizing" everything. Not that I don't enjoy many of the Ultimate books, it just the everything else in Marvel is suffering for it.:(
There is a Graphic novel Crisis on Multiple Earths, its 14.95 208 pages. It looks like it has the first four JLA/JSA teamups so the evil Johny Thinder story may not be in it. It has the first modern appearance of the JSA which was JLA 21 IIRC, the first appearance of the Crime Syndicate (JLA 29), the Lawless League, and the death of the original Black Canary's husband which led her to stay on Earth-1. This is all pre-crisis of course. Most of these stories took place before the first 100 issues, the Evil T-bolt story was 219 and 220.
Some more notable team ups were:
JLA 171 & 172, a JLA'r or JSA'r kills Mr. Terrific (I won't spoil who it was)
JLA 183 - 185, The JLA, JSA and New Gods vs Darkseid.
JLA 195 - 197, The Ultra Humanite and Secret Society of Super Villians vs the JLA and JSA.
JLA 207 - 209 & All Star Squadron 14 & 15, Crisis on Earth Prime. The All-Star Squadron, JSA, and JLA vs the Crime Syndicate and Per Degaton. One of the best annual team ups which was the 20th one BTW. After the team up in 219 and 220 we didn't get anymore because of JLDetroit and Crisis.

We kind-of got a team-up with JLDetroit though it was more with Infinity, Inc. than with the JSA. However, the All-Star Squadron did have a bit of a role in the matter. Nontheless, I would say the glory days - of which I agree the Crisis on Earth-Prime was easily one of the best - were done prior to the Crisis. Fortunately, "Virtue & Vice" and some of the other post-Crisis team-ups have given me some faith in the future as they've been pretty decent.
